I have a TF2 Server hosted by GameServers, and whenever I change to an arena map it changes the server name displayed in the server browser to "Team Fortress Arena Server." A Google search returned some users suggesting going into arena.cfg and that is where a separate config for arena mode is stored, however I am unable to find this file via FTP. What directory is this file stored in and is the correct way to go about this problem? Thanks!

Make a copy of your server.cfg and rename it to arena.cfg and this will solve the issue.

Will it not overwrite the same file?

The file is actually config_arena.cfg. Generally you can just delete the "hostname "Team Fortress 2 Arena Server"" line in that file and it should fix it with a restart.
